SUMMA hydrologic modeling approach using an iRODS backend via DavRODS

This project demonstrates using files stored in iRODS as the input to SUMMA jobs via a DavRODS mount, as well as the output destination for the results, all running in Docker.

NOTE: makes use of the docker-volume-davfs plugin to enable WebDAV based mountable docker volumes for DavRODS.

  • Install plugin

     $ docker plugin install fentas/davfs

SUMMA

SUMMA (Clark et al., 2015a;b;c) is a hydrologic modeling framework that can be used for the systematic analysis of alternative model conceptualizations with respect to flux parameterizations, spatial configurations, and numerical solution techniques. It can be used to configure a wide range of hydrological model alternatives and we anticipate that systematic model analysis will help researchers and practitioners understand reasons for inter-model differences in model behavior. When applied across a large sample of catchments, SUMMA may provide insights in the dominance of different physical processes and regional variability in the suitability of different modeling approaches. An important application of SUMMA is selecting specific physics options to reproduce the behavior of existing models – these applications of "model mimicry" can be used to define reference (benchmark) cases in structured model comparison experiments, and can help diagnose weaknesses of individual models in different hydroclimatic regimes.

SUMMA using Docker

Reference: http://summa.readthedocs.io/en/latest/installation/SUMMA_docker/

To do actual SUMMA runs, you need to provide a bit more information. The main thing is that you will need to provide the path of the master file (-m) so that SUMMA knows where to read and write its input and output. The other part is that you need to set up a mapping between your local file paths and the path that SUMMA has access to within the Docker container. This mapping can be set up on the Docker command-line by using the -v or --mount option to docker run. See docker run --help for more details.

  • Example: in the context of this project using a mount made to the container at /summaTestCases_2.x

    $ docker run --rm \
      --mount source=davrods-volume,target=/summaTestCases_2.x \
      bartnijssen/summa:latest \
      -p never \
      -s _testSumma_docker \
      -m /summaTestCases_2.x/settings/syntheticTestCases/celia1990/summa_fileManager_celia1990.txt

  • Help: summa help information

    $ docker run --rm bartnijssen/summa:latest --h

    Usage: summa.exe -m master_file [-s fileSuffix] [-g startGRU countGRU] [-h iHRU] [-r freqRestart] [-p freqProgress] [-c]
     summa.exe          summa executable

    Running options:
     -m --master Define path/name of master file (required)
     -s --suffix Add fileSuffix to the output files
     -g --gru Run a subset of countGRU GRUs starting from index startGRU
     -h --hru Run a single HRU with index of iHRU
     -r --restart Define frequency [y,m,d,never] to write restart files
     -p --progress Define frequency [m,d,h,never] to print progress
     -v --version Display version infotmation of the current built

  • Version: summa version information

    $ docker run --rm bartnijssen/summa:latest -v

Usage: summa-davrods

A script named configure-for-davrods.sh has been created to prepare the host environment for running the SUMMA Test Cases using a docker container named summa:local bartnijssen/summa:latest.

This script does (requires sudo rights):

  1. builds the summa:local docker image from the SUMMA source code in Gihtub pulls the default of bartnijssen/summa:latest until build issues are resolved...
  2. purges the local environment of containers, networks and volumes from prior runs
  3. untars the test cases and modifies their run scripts to conform to use with iRODS and docker-davrods
  4. installs an iRODS 4.2.2 provider server in docker, loads the SUMMA test case input data and prepares the output directories in iRODS space
  5. installs a DavRODS server in docker and creates a davrods-volume that contains the contents of the appropriate user in iRODS to share with summa:local bartnijssen/summa:latest containers as they are run
  6. displays information to the user as to how to run the test cases once the envirnment is prepared

NOTE: the irods-provider container will store it's configuration files and Vault in a local directory named irods via a host based volume mount. The SUMMA data can be observed at summa-davrods/irods/var_irods/iRODS/Vault as it's stored into iRODS.

Assuming the user has rights to run docker, the script is run as

$ ./configure-for-davrods.sh

Once configuration is completed, the iRODS files can be observed in the DavRODS interface at: http://localhost:8080/

Initial setup

The test cases can then be run as:

$ cd summaTestCases_2.x
$ ./runTestCases_docker_davrods.sh

As the tests are run the output is written back to the davrods-volume mount which is connected to the irods-provider server via the davrods-server container. The resultant files can be observed both in the web browser as well as in iRODS directly via iCommands.

Output results

  • In iRODS at /tempZone/home/rods/output/wrrPaperTestCases/figure01

     $ docker exec -u irods irods-provider ils -Lr /tempZone/home/rods/output/wrrPaperTestCases/figure01
     /tempZone/home/rods/output/wrrPaperTestCases/figure01:
