Cleanup of stale RUNDIRS from an experiment (#2719)

This PR:
- removes stale temporary scratch run directories from `$DATAROOT/`
every 3 days.
- should help to scrub failed attempts.
- removes an unused variable `RUNDIR` defined in `config.base`
