21-3-17 --------------------------------------------------------------

Model successfully runs. Had a number of problems with collate step. To fix required:

  • Set explicitely the mppnccombine executable path using collate_exe in config.
  • Set explicitely the path to the directory using payu collate –directory

Diagnostics that are zero and not needed: temp_vdiffuse_k33 geo_heat temp_runoffmix temp_calvingmix

So all diagnostic terms that are needed:: temp_tendency (Ttend) temp_advection (Tadv)

  • temp_xflux_adv
  • temp_yflux_adv
  • temp_zflux_adv

temp_submeso (Tsub) temp_vdiffuse_diff_cbt (Tvdif) temp_nonlocal_KPP (Tnloc) temp_vdiffuse_sbc -> Only in k=1? (Tsbc) sw_heat (Tswr)

And surface fluxes (only at k=1): sfc_hflux_pme (Tshf) frazil_2d (Tfra) temp_eta_smooth (Teta)

To get a closed budget everywhere except near the coasts, you can use:

Ttend-(Tadv+Tsub+Tvdif+Tnloc+Tsbc+Tswr)-(Tshf+Tfra+Teta) (k=1)

Ttend-(Tadv+Tsub+Tvdif+Tnloc+Tsbc+Tswr) (k>1)

There are still unbalanced values near the coasts for k=1 (large) and k=2 and 3 (smaller). After k=4 it seems to be all closed.

REASON: I was missing temp_rivermix. Started another run with this added to diagnostics. Also added end-of-month snapshots (hopefully this is end of month) of temp, salt, dzt and sea_level in ocean_snap. Also added rho_dzt to ocean_heat output and dzt to ocean.nc. To rerun did:

  • Removed reference to restart500 of Paul’s runs in config.yaml
  • payu sweep
  • payu setup (checked restart paths correct - yes)
  • payu run

The collate step takes ages. 9 hours for a 1:15 run. Ask Aidan?

Heat budget closes completely. Note that rho_dzt = 1035*dzt up to numerical errors, so it’s not needed as an output next time.

Isopycnal/horizontal diffusion:

  • Is isopycnal diffusion included in temp_advection? May need more terms in here. Look at the .out file to see what advection scheme we’re using. ocean_temp_advect.F90

mom.out: “temp is using multi-dim piecewise parabolic for horz/vert advection.” MDPPM

Laplacian horizontal diffusion is off. If on then would be in “temp_h_diffuse”.

Looks like there is no explicit tracer horizontal mixing. Perhaps it all comes from the advection scheme. Might need to turn on: “temp_horz_advect” “temp_vert_advect” To separate horizontal and vertical components.

“convect_heating” -> Convective heating isn’t on, because it’s likely done by KPP.

“temp_submeso” “temp_subdiff” -> From submesoscale, diffusion part? This is off.

Added diagnostics for Temperature binning (see git MOM5). Had a number of problems with this, mainly with the frazil_2d_on_nrho. This is now done in ocean_tracer, rather than in ocean_frazil which doesn’t have access to Dens at initialization.

To compile run in MOM5/exp/: ./MOM_compile.csh –type MOM_SIS –platform nci –use_netcdf4 (note: Aidan’s email had MOM_solo instead of MOM_SIS).

This should create an executable in: exec/nci/MOM_SIS/fms_MOM_SIS.x

which can be copied into mom/bin/ in my short. The model will then automatically find this when it runs.

Note: to collate the restart files after run do (this saves a lot of space): payu collate –directory short/e14/rmh561/mom/archive/MOM_HeatDiag/restart006

Binning diagnostics seem to work, but I can’t reproduce the change in volume from the snapshots… Why???

Runnning a full year with the new diagnostics. Initializing from restart001, which is a january restart.

Is there some error in payu where it deletes some restart folders?

Started a run that outputs every time step for 3 time steps (hopefully). This is output008.

06-06-17 ------------------------------------------------

Cleaned up online binning diagnostics code git history and prepared for distribution.

Decided on a diagnostic strategy that uses the online binning for most terms. However, tendency is calculated using snapshots and then the implicit mixing term is calculated as the residual of the sum of the online binned tendency+advection and the snapshot tendency. See Diagnostic_Strategy.txt in the Data_Analysis/PacificHeatUptake folder for details.

Setup for a new set of runs with the diagnostics decided on. Will start this from restart001 and run 5-years (payu run -n 5).

Started 5-years of runs with decided on diagnostics. The collate step on ice_daily takes forever (7 hours), but only produces a 2.6GB file. This is pretty annoying!

output004 failed in November on first try (not sure why). Rerunning…

output006 failed as well on the very last day. Nic suggested adding the flag mpirun: –mca mtl mxm to config.yaml, which may fix it. Done and rerun.

MOM01 setup: config files from Andy’s home. input files from short/v45/amh157/mom/input restart files copied from /short/v45/amh157/mom/archive/mom01v5_kds75 This is a restart that is 70 years into the spinup. There are later spinups (i.e. see restart425, which is 110 years into the spinup), but Andy suggested starting at year 70 because that’s when their perturbation runs started (i.e. see cosima cookbook), and possibly because of problems with the North Atlantic overturning after this, or with a polyna?? Ask Andy.

Running procedure: Same as MOM025

Wrote script Heat_Budget_Process_Production.m to analyse both MOM025 and MOM01 output and save needed variables to .mat files. Tried running this in parallel but it doesn’t work very well....

Added tx_trans_nrho and ty_trans_nrho to diagnostics to calculate transports in temperature space, including the latitude-temperature heat function of Ferrari and Ferriera (2011). Run for one year.

Thinking about running a decadal, trade-wind acceleration run.

Data usage: ~ 30GB / year (output 24GB, restart 5GB). SU usage: ~ 3.3 kSU

So for a 20-year trade-wind acceleration, then 20-year return: ~ 1.2TB / 40 years ~ 132 kSU / 40 years

Plus control: ~ 2.4TB / 40 years * 2 ~ 264 kSU / 40 years * 2

That’s pretty expensive, need to run it past Matt first.

Note: Nicola’s experiments produced ~ 45 GB / year of output. I think the heat budget fields are quite economical because there are many zero’s in the array that compress efficiently.

Copied to my mom/input: gfdl_nyf_1080_clean/ - from Nicola, same as Paul’s directory but not the same as gfdl_nyf_1080/ that was used as the inputs for MOM_HeatDiag. Although probably the files are the same, just gfdl_nyf_1080/ contains a lot of extra files for Paul’s SO wind shifts/accelerations.

core2nyf2iaf_trends -> core2nyf2iaf_nipo_trends/ - -ve IPO 1991-2012 wind accelerations over just Pacific.

Actual input files used are in the data_table file. Changed these to _N for the acceleration phase.

field_table doesn’t need to change.

Timing: I think everything should work if I put 1992 1 1 0 0 0 in the input.nml and set the option force_data_from_namelist=.true. MAKE SURE I change this back for the second year.

Setup to restart from restart006/ of MOM_HeatDiag (i.e. the last production year).

Everything is good to go now? Ask Matt tomorrow?

Reset age tracer to zero (replaced ocean_age.res.nc with ocean_age_zero.res.nc in the restart006, and changed the restart name in field_table.nml). Ran for one year to start.

Halving the processor count actually only make ~30SU difference in the full year SU use, so have doubled the processor count again to make it run in half the time.

Resource use: 26GB / year (22GB output, 4.8GB restart)

Running another five-years with trans diagnostics to get better statistics on the implicit mixing spatial structure.

Ran MOM01 again with the new diagnostics (tx_trans etc.).

ACCESS-OM2 1degree runs: Got restarts from Kial /short/v45/kxs157/access-om2/archive/1deg_jra55_ryf8485_kds50_s13p8_mushy/restart0*0

511 years run with KDS50 at 1-degree.

Ran one year with diathermal diagnostics (output051), then one year with KappaIW = 1e-5 (output052), then 20 years without diathermal diagnostics, in groups of 5 (output053-056). Then finally another year with diathermal diagnostics (output057).

The diathermal diagnostics are expensive: ACCESS-OM2-1deg (DT diags on) = 400SU/year ACCESS-OM2-1deg (DT diags off) = 88SU/ year

Realised the maybe I need to change the background viscosity as well if I’m changing the background diffusivity? However, it looks like the tidal scheme already adds a background viscosity of 1e-4 even if diff_cbu_back = 0 - true

Realised that my use of diff_cbt_back using via_max was not consistent with the diff_cbt_iw setting in the KPP code. So rewrote the change of background diffusivity into the KPP code instead.

Finally (i think) found problem with kppbl - I wasn’t initializing it to zero each time step. So rectification (probably particularly over the diurnal cycle) was causing problems. This didn’t affect any other terms since they were all overwritten at every grid cell every time-step, while kppbl is only updated within the BL. Trying again
