Gexf-JS is quite a raw viewer of Gephi-generated files and if you want to prevent overlap, the easiest way to do it is within Gephi, as some of the spatialisation algorithms have this option. Force Atlas does it, though it has some side effects (it kinda freezes the graph), so I'd recommend first running Force Atlas without overlap control, then tick the option when the graph already has a satisfactory layout.
Once you're done, just re-export the GEXF file!
