I faced the same issue, and did some digging. Founded this page:
https://github.com/pathway27/bookr-mod-vita/blob/master/notes.md

Creating the ux0:data/Bookr directory manually, allowed my configuration and bookmarks to be auto-saved there.

I think it will help others if this information was easier to find in the ReadMe.md file 😄
