Description

flashing a QR-code from the Android app replaces the "PRIMARY" channel with the new channel. The scanned channel should simply be added as secondary.

Furthermore, there's no way to change the channels to primary or secondary from the Android app, you'd have to go through the web client.

Default behavior of the QR code is to replace channels, not add them. There is however an open feature request to change this: meshtastic/Meshtastic-Android#953

The second item would need to be a feature request in the Android repo, not firmware.
