I'd love a bit more customisation and I know how tags work. Would it be possible to make it so that I can select which waterway=* tags I get to see? That would help a lot with the connectivity of flowlines and canals that connect larger watercourses and basins.

It wouldn't really be possible to do that online.
It works like this: the OSM data is read in and OSM ways not matching the tag filter are excluded. Then all the tags are ignored. Then the calculation is done. This geometry is output.
However, if you want "Map view X, but with tag Y in" or "... but without tag Z", I can do that. Even if it's not useful for a full map, it can be useful for OSMers to do QA. That makes it useful.
(eg there's one that just calculates loops in ditches)
