Hey, I have a case where one episode in the middle of the season is an OVA on AniList. Is it possible to map this specific episode to the OVA on AL and the remaining episodes to the series again?

Sadly not. The only thing is use start: 2 for that season so PlexAniSync substracts 1 episode watched when syncing.
