Use the Draw Shape tool with the Set Opacity Blend mode.
Overall, the Set Opacity blend mode behaved like the default one, except that:
with the Rectangle shape types, the pixels that are drawn over did not gain opacity (so transparent pixels remained transparent),
and with the Ellipse shape types, the painted color was always black.
