more of a cleanup note

whats the point of Makefile, Makefile.in_gnu_impi, Makefile.in_intel in root and corresponding Makefile.xxx in src dirs.

it seems currently they are not needed.

@rakowsk was using them for testing. Not sure if she is still need them :)
