Retire manage_externals; upgrade to HEMCO 3.9.0 #38

This PR brings in the following updates for version 1.4.0 with the intention of using HEMCO_CESM 1.4.0 in ESCOMP/CAM#1093.

  1. Update HEMCO version from 3.8.1 to 3.9.0.
  2. Retire usage of manage_externals. Replace with git submodules. Note that this is an update from @jedwards4b.

Note that due to the deprecation of manage_externals this update causes breaking changes with older versions of CAM.
