i.e. what files do I need to run (and in what order) to reproduce the paper?

Oh, I see it's there, but called Read_Me.R instead of README.md. I'd also recommend removing the setwd() step since it won't work.

Also foreign comes with every R install, so you don't need to install it.

Should I change Read_Me.R to README.R instead?
setwd() is now removed in Read_Me.R.
I have removed the comment that the foreign packaged needs to be installed in Read_Me.R
