My primary Signal account is on my Android. I linked it to my desktop Debian 12.
Upon linking, all the custom names I had set for contacts that I knew only by username disappeared, along with their messages, mostly consisting of the notification that a timer has been set. Contacts for whom I had a number, and whose names were set in my system contacts on android were untouched.

During the sync on my Debian, I got these warnings:
WARN SyncHelper - Sync contacts contained invalid contact, ignoring: Missing contact address!
WARN SyncHelper - Sync contacts contained invalid contact, ignoring: Missing contact address!
WARN SyncHelper - Sync contacts contained invalid contact, ignoring: Missing contact address!

So I can only assume that app "resolved" the "invalid contacts" by removing their custom names
